Can I use the alternator from a Honda 50 on a Honda 40, same year and model outboard motor?
 
Simple answer: Check he part numbers, if they're the same, GREEN LIGHT.

Thinking further: Is there a regulator on the alternator or motor?

If it's internal (inside the alternator) , probably yes.

If it outside the alternator, and if the outputs (amps) are different, maybe still yes, but maybe no. How different can it be???

I'd check with several Honda technicians to get their opinions. The factory tech rep would probably say "no" just to be safe and not recommend something non-orthodox. Safer to stay inside the box, etc.............!

All this assumes that the physical fitment of the two alternators are the same.

Do the two alternators have the same output? (amps?)

They are basically the same motor--another question is can you use the most recent alternator--which is 22 amps vs the older 17 amp output. Again, get photos of the parts--and I suspect that you probably can.
