No, there are no structural problems with the high-top cabin that I'm aware of.
Some taller folks just obviously are happier with the extra headroom.
I personally prefer the more integrated, natural look of the normal height cabin top, but that's a personal preference.
What is taller is the center 4 feet or so of the cabin top , not the whole top, gunnel to gunnel. The windows are therefore the same height and configuration.
If you were going to carry a dinghy , kayaks, or something similar on the roof, you might prefer the lower top, as it would be a shorter hoist, since you don't need the high top, yourself.
Windage and center of gravity differences would be minimal, IMHO.
You might check your garage door height and then measure the height of the regular vs the high top boat on the trailer to see how they fit, however, if that's a consideration in your storage plans. Boat heights also vary a lot because of the racks and accessories mounted on the roof, etc., and the trailer differences.
