Maybe your ACR is different. With mine, the engine is going to be hooked
to the starting battery, by definition, and the alternator only outputs
on the connection to the battery. The ACR sees the increase
in voltage when the motor is running and closes the relay, allowing
charging power to the house bank, assuming the house bank is
connected to post B and the engine to post A.
I don't see anyway to change this without simply moving the starting
connection to the house bank.
In any case, I don't think it matters much since the voltage should
come up pretty quick on the starting side and cause the relay
to close. I'll have to wait a few months to know for sure as I just
installed it. I did buy the switch that will allow a manual override,
so I can force the relay closed if I want to. Or not. Or let the
ACR decide.

I'll respond to my own post. I suppose the following info might be a good reason NOT to switch the house battery to the priority charging spot on the VSR.
From BEP Marine:
Another advantage of BEP's VSR is that the house battery is completely isolated from the engine battery during the voltage-hungry starting procedure. This means that, as long as all electronics are powered by the house battery (as they almost certainly will be), they will not be subject to damaging voltage spikes during start up.
